Why does the X1000 require a second XMOS to perform this demonstration? Does the onboard XMOS not work?

Not a waste of time, energy and money at all. What you're seeing is a prototyping board (veroboard style) that they have populated with a few buffers and LEDS, just to confirm that it's working. Flashing LEDs is a hardware developer's (and embedded software developer's) equivalent of "Hello World!" This is also the first thing that I do when I'm working with a new micro-controller.

The "second XMOS" is called an XTAG-2 debug adaptor (debugging via the JTAG port). It's not doing the work, but it is helping them with debugging any problems. Once the software is done for AmigaOS 4, debugging will be possible directly instead of via that device.

Out of curiosity, when you're working with a new micro controller, do you haul off and buy a $3,000 computer that can't run the tool chain?

This thing really is a waste of time, especially considering that the dev kits cost $100.

Just do a package deal with the A1X1K, package it with a nice x86 Windows machine so they can run the tool chain. Problem solved!
