I am having problems installing OS3.9 on my A1200. I have:

A1200
IDEFix Express
A1230 Turbo+ II

I can install 3.1, IDEFix and make a emergency boot disk. I then reboot and get the following error:

Cannot ope "workbench.library", version 45.
Unable to run "AmiDock"

The 3.9 FAQ was no help. Is there something I need to do to make this run?

Do you have kickstart 3.1 ROM ?
Edit: Never mind. Read somewhere that in os3.5 and 3.9
a diskbased version of workbench.library is being used.
With os3.1 workbench.library used to reside in ROM.
If I were you I would check out if you have the right
setpatch in c: and workbench.library in libs:
Look on the os3.9 cd and compare it to what version you
have on your harddisk.

Just found this thread in a german forum. (http://67665.rapidforum.com/topic=101372585117)
The guy had the same problem as you.
During his installation of os3.9 he had a write-error,
and the c:setpatch command got corrupted. So he copied
it again from the os3.9 cd and his problem was solved.

The HD is blank. I get this error just booting from the emergency disk, which I have tried to make 3 times.

I have 3.1 ROMS

I can't install yet because I need to partition the HD and format it, but hdtool from the emergency disk crashes, likley from a missing workbench

Well, on the emergency-disk, setpatch is also started.
Reboot with the system-disk you created your emergency-
disk with and check the version of setpatch on the
emergency-disk, and if it's not corrupted. On my own
disk setpatch has version 44.17
Also check if the following is in your
emerg. disks startup-sequence:

Quote from os3.9 faq:
The following lines (in bold) should appear in your S:Startup-Sequence as follows:
SetPatch SKIPROMUPDATES "scsi.device"
Change the entry "C:IDEfix" to C:LoadIDE START QUIET
The necessary reset will be done automatically by SetPatch so the line
"C:LoadIDE RESET QUIET" is not needed.

Will check the version. I did do the SKIPROM UPDATES, but not the LoadIDE as there is no file called LoadIDE, just IDEfix

BTW here (http://www.codewiz.org/projects/amiga/V44_Changes/V44_Changes_guide/node0012.html) you can find a
description of what setpatch in os3.5 does. I assume it
works the same in OS3.9. As I told earlier, workbench.lib
used to reside in kickstart ROM, but a diskbased version
appeared in OS3.5 and 3.9. Maybe if you read the document
you will understand the function of setpatch a bit more.

I booted from the disk again and ran setpatch from command line. It says setpatch is already installed and is version 44.16

Rom updates:
console.device,console 44.6
ram-handler,ram 44.21
filesystem.resource,filesysres 45.7
filesystem.resource,fs 45.9
AmigaOS Rom Update, RomUpdate 44.26

Hmm, that looks ok.
So what if you startup with the emerg. disk and
start cli and do 'version workbench.library' ?
If setpatch is really ok, it should have version 45.x
If HDToolbox doesn't work, maybe you can try hdinstool
from aminet.

I managed to get it installed the hard way. I installed 3.1 and IDEFix, then upgraded to 3.5, and finally to 3.9. Now I just have to figure out why the HDToolbox shows the drive as being 8 Gig still.

You need a newer HDToolbox; BoingBag2 has it.
